Basically an attempt to find out who has the best methods of accurately predicting protein folding. So how did Rosetta/Boinc do?

In contrast to our approach with rosetta@home which carries out a large scale search for the lowest energy structure, other groups have developed methods that cleverly exploit information present in the protein structure database, and with the increase in the size of this database, these methods keep working better. I am now very interested in using such information to help guide the search for the lowest energy structure (which is very hard for large proteins), in the same way we have been using experimental data to guide search. Some of the jobs going out in the next months on rosetta@home will be testing approaches for taking advantage of this information.

Poem@Home is a similar Boinc project that KWSN crunches, how did they do in CASP 9? Notice they took a different approach than Rosetta.

In the official CASP ranking we were ranked group 119 TBM and group 54 Link in the free modeling assessment. This year's casp we predicted all models, which were sent out. At first the template based modeling results for Human groups were quite disappointing, because a place of 119 is simply not favourable, however once you inspect the results it can be easily explained. Our approach in comparison to last year was not to take many different templates, relax them quickly and then select the best one, but to really do changes to the few template proteins, which we thought to be the best.

The problem now was that since we had a much smaller pool to choose from the template structure which we thought to be the best usually was not. The strategy we employed therefore had a fault directly at the beginning: Picking the best template structure.

From that we have learnt one very important thing: We must not chose the template structures by ourselves. We are good at actually picking a good structure once we have many models, but we are not good to make a worse structure better than the best which was built: The refinement process failed, because it would simply take too long.

I couldn't find anything on how folding@home performed or if they even participated.

The next CASP 10 competition will be in 2012. (Dropping the seed that KWSN may want to crunch CASP10 work units seriously for several months next year...)

If you're interested in the protein folding processes of folding@home, Poem, and Rosetta, you might want to play the game "Fold It", developed by the folks at Rosetta. In this game, you poke, prod, pull, rattle, and rotate raw protein structures in order to improve them by reducing the energy in the structure. Part of this game is to research if humans can do better than computers at these processes.

I enjoyed this game a while back, but it is not easy - they even have a series of training exercises to go through before working on actual proteins. The more you play, the more your analytical and modification "skills" improve. Playing the Fold It game will also give you an intuitive feel for what these Boinc projects are doing... Yes, there is a KWSN team.

The Overclockers are laying some smack down as in $$$ during the month of March. A Rosetta crunching contest with gift certificates as prizes...

In the last two days, Overclockers have gained 15K and 20K on us and they're currently 155K behind. So KWSN has cut down the 50K daily gain they used to have. We might be able to hold them off this month - keep those wheel spinning!

That's right droid! We're throwing down the gauntlet.

We're challenging you and your team to a Race to 15th Place!

Does KWSN have what it takes to beat us there? I'm not sure that you do, but if you accept our challenge, we'll definitely get a buttload of science done in the process and that's what counts. Smile

I must warn you though, the last time a team taunted us, they got a bit more then they bargained for. It was back in August of 08' while we were stagnant back in 109th place, and look at us now.

I guess I wasn't thinking along the lines of March. Embarassed I did not do the simple research as to what place we are currently in. Just figured it was close, but now I see it is quite a long way off. I was mostly just responding to their taunt and since it is still February...

I still stand by my looneyness! By 15th place they did mean an alpaca, right?
